The school's style guide says that Penn is the officially sanctioned term, but the website is upenn.edu and UPenn is permissible when necessary to distinguish it from other schools in the commonwealth. If you're snooty (old alumni, humanities faculty), staff or a current undergraduate, you use Penn, in part because UPenn sounds like a public school.
