The CDC says this: 5. Is it safe for Ebola patients to use the bathroom? Yes. Sanitary sewers may be used for the safe disposal of patient waste. Additionally, sewage handling processes (e.g., anaerobic digestion, composting, and disinfection) in the United States are designed to inactivate infectious agents. http://www.cdc.gov/vhf/ebola/hcp/environmental-infection-control-in-hospitals.html
Sure, in theory this would work, but I've visited a sewage treatment plant with a filter on its effluent (the "clean" water coming out). If large pieces can get through, I would not trust them to disinfect ebola or any other virus. Thankfully there were no public water intake valves near that plant. Additionally, during heavy rainstorms, a combined sanitary and storm sewer system is authorized in its EPA permit to release the untreated water. This is why some water bodies will have E. coli warnings following a storm.
