Weird, our boat made us remove shoes for thorough cleaning between island visits to prevent cross contamination. They were super clean! They did however melt a bit on the hot lava. 
Some bring new sneakers, some just have them cleaned by staff before first visit. 
I’m not sure all boats do this. Ours was a small motor sailboat with a good bit of staff. 
We were told beforehand to bring cash tips for each staff member and captain, to present at a dinner the final night. 
We travelled during an El Niño year, and the water churned a bit more when crossing equator (several times during trip)….bring straps to keep things from rolling around on dressers tables etc in your cabin.  [/quote]
