Our house has a main floor master and the rest of the bedrooms on the second floor. We didn't like it when we first moved in because the kids were little (5 and under) and we actually considered a renovation to make the guest room on the second floor into a master, but ended up not doing it. Now that they are older (elementary school) we really like the privacy and separation. One of us would sleep in the guest room when a kid was sick when they were little and frankly, we could have just used that room as the master for a couple years. In short, this is a short term problem and you should think of short term solutions.
This is our setup too and I also really like it. We moved in when the kids were six and eight, so we didn't have the baby and toddler years here. But for elementary age kids, I think they actually enjoy having their own "kid floor" all to themselves.
