Because Burke had already hit JonBenet in the head with a golf club (I believe it was a couple of years earlier) and already had a 'history' of accidentally hurting her; it would not be easy to claim that he had accidentally hit her so seriously again.  They knew he would be in serious, serious trouble this time - and it wouldn't make them look like good parents to have him be so rough (even if by accident).

They went through the elaborate staging to cover up for him.  It's the only thing that makes sense.  They spent the night staging the scene, writing the weird ransom note, with Patsy never changing her outfit, and that's why they lied about Burke being asleep when he could be heard in the background during the 911 call (and John also heard saying to him 'We're not speaking to you.")

Burke did it by accident and they covered up for him.[/quote]
