The Alligator Farm is really fun.  Your kids are too young for the zip line, but there are plenty of other attractions.

Anastasia State Park is great even if you can't swim.  
The Fountain of Youth Archaeological/Discovery Park is very educational.  Lots of live history and period actors.

Adventure Landing if you are looking for putt putt, go karts, games... stuff like that.
Kids seem to love Ripley's Believe it or Not.  I hate it.
Wildlife Reserve
Pirate Museum
You can ride the trolly or just walk around Old Town.
There are some great ghost tours, but your kids are a little young for that.
Marineland is meh, to be honest.

My favorite thing to do in St. Augustine is just walk around.  Shop.  Go to the beach.  Watch the boats.  Look at the dolphins.  There is a great cuban restaurant off of one of the side streets, but I can't for the life of me remember what it's called.  If you ask,  anyone can't tell you where it is.

Keep in mind that St. Augustine is only a few miles from Jacksonville and there is a ton to do in the city.  You are also very near Ponte Vedra and Ponte Vedra Beach.

Have fun!  We moved to St. Augustine for my DH's work and fell in love.  We've since moved back to D.C., but we bought our forever home just outside of St. Augustine and can't to move back![/quote]
