Do the guided tours at the Jamestown Settlement recreation and the Yorktown Victory Center if you can. The one in Yorktown is really educational, not too long a walk, and has turkeys and other animals. We had a nice lunch at the Yorktown Pub. The fort and boat and Indian village at Jamestown Settlement are great fun for kids. And for some reason my little kids loved the indoor museum there as well, the educational movies and the "Indian Queen" house. 
There is also a nice little white sand beach on the James, down a path at the end of the short scenic loop on Jamestown island itself, as well as at the marina at Kingsmill. Good places to look for little shells and enjoy the view. There is also a little playground at Kingsmill near their detached coffeeshop, and the river view from their main dining room is awesome and they have a kid's menu. Breakfast there ended up costing about the same as it did at the Colonial Pancake house.
We wanted to but did not have time for Kidsburg, also known as Mid County Park, it's a really nice public playground near the Powhatan Resort.  
Also recommend Food for Thought (go early for dinner, we left at 6:15 on a winter weekend and there was already a line.)
We really enjoyed it and the kids did too. Of course their favorite part was the hotel's indoor pool.
