What indoor museum or something of the sort do you recomend for a 3 and 1 year old?

Yes. Best museum for little kids. Big and empty. I hate bringing my little guys to super crowded museums on the Mall.

The Navy Mueseum is good with kids too. It's free, with free parking right in front, it's empty and big, and they can touch everything and run around.

I second this. My 2 yo had a lot of fun there. Not very crowded and very hands-on.

This navy museum? I've never heard of it & am always looking for 'touch-friendly' spots for our 4 and 1 year oldI

Also, I completely disgree with some of the PPs, as long as you plan it right both ages can get a lot out of going to museums - heck, we just went to the Walters Art Museum in baltimore & spent twice as long in the exhibit area as in the kisd playroom - i recommend that museum if you're heading up that way, free admission, not crowded, cool "room of wonders' to capture kids attention, space for the little one to walk around)
